Asensio put them ahead after a rapid break but they were pegged back by Morales’ strike.
In the second half, Roger saw a penalty saved by Courtois before the forward volleyed his side on following a corner.
That loss ends a run of nine unbeaten in the league for Madrid and they stay second, seven points behind rivals Atletico.
They’ll be hoping to make a comeback against Huesca next time out. Levante moves up to ninth in the table, extending their unbeaten run to seven.
Their interest now turns to their Copa del Rey quarter-final against Villarreal.
They went down to 10-men when Eder Militao brought down Sergio Leon and referee David Media Jimenez upgraded a yellow to red after being prompted to watch a replay by VAR.
After just nine minutes, were not helped by another dismal display from Eden Hazard who was taken off in the second half, and although Thibaut Courtois saved a penalty, they were undone by a late goal from Roger Marti after failing to clear a corner.
Courtois brilliantly tipped the ball over from Roger’s shot as Levante tried to get back into the game. Their equaliser eventually came from Jose Luis Morales.
He clipped in the leveller on the half-volley from Gonzalo Melero’s cross. It was his eighth goal of the season, unstoppable for Courtois.
The defeat makes it just one win in five in all competitions and the problems are mounting up once more for Zinedine Zidane who watched the game from home still being kept out of the technical area by a coronavirus.
